Module has own EEPROM onboard. Probably firmware writes there configuration variables.
New firmware erases original EEPROM so there can be some problems with original firmware.

The eeprom is not a real issue, although there was an effect: at the very first moment the band and channel letters were not visible but the moment you change them they appear. I suppose that the fw reads invalid data from the eeprom which does not correspond to actual band/channel, but when you make a change it overwrites it and it is all good.
If there is a problem one can always use some eeprom erase program, like the one that achilles provides: Clear_EEPROM.zip
