I am running gateway-config python application to configure my gateway. While I can see my gateway in nRF connect mobile application, the same is not being listed in the helium mobile app. Is there anything specific to look for in the mobile application or config app code?

I think I have a similar issue. I simply tried to use the "Add your Hotspot" flow, but I'm stuck on "Scanning For Hotspots". The device is the Panther X2. The device is in Bluetooth pairing mode for sure. The setup guide includes explicitly picking the device type, but there's only "FreedomFi Gateway" and "Helium Hotspot" to chose, so I'm picking the latter.

You need to contact your hotspot's manufacturer for support for their hotsposts. You should also be using your hotspot manufacturer's app: https://docs.helium.com/hotspot-makers/#known-maker-apps
