Whenever jobs cleared by ey-cron recipe

We have whenever generated tasks that are generated in the before_restart hook. We've found that these get cleared via a recipe in

ey-cookbooks-stable-v5/cookbooks/ey-cron/recipes/default.rb

is "clearing old crons" requiring us to re-deploy after each chef run.
There is no warning of this happening anywhere.
Can it at least be made optional?
Can we force a deploy after each chef run to avoid losing whenever generated tasks?
