In latest VDJdb version using 10X data results in lots of multiple specificity records. The original notebook was designed to omit any CDR3 specific to two or more epitopes. This results in the following figure
instead of the correct one (similar to the one in the paper created with previous VDJdb version)
Note missing annotations for A*02 NLV.
I've fixed this issue by giving weight to published studies (those that have Pubmed ID) over anything else. This way, all additional cross-reactivities reported by 10X are ignored and the original analysis runs smoothly producing A*02 NLV-enriched clusters.
