Hey @jnyjytan Thank you for raising this issue! It seems like the problem might be related to using the nnUNet "regions" feature, which we haven't fully tested with Skeleton Recall yet. As a result, the regions feature is experimental and not fully supported. Could you try running your analysis without using regions to see if the issue persists? In the meantime, we'll consider improving support for regions. Also, could you provide more details about the type of data you're working with that includes regions but has thin structures? Hi Max, thanks for the prompt reply! I tried running without regions and there was no problem. I'm currently trying to detect landmarks on CT Scans using surrogate objects. These can overlap with the actual object that should be segmented. |
Hi @jnyjytan, Skeleton Recall in its current state is not able to run region based training, I added a safety barrier for now. We will look into how we can add this capability, but I am not sure yet how to do that best. Unfortunately we don't have a dataset with regions and thin structures, so we will require your feedback once we have something implemented. Best, |

i tried training nnUNet with the skeletall recall loss on my dataset und an error has occured. This is listed below. The same dataset was also used on default nnunet itself and there was no problem/error that occured. Do you have any idea what the problem could be?
I already ran "nnUNetv2_plan_and_preprocess -d 002 --verify_dataset_integrity" and there was also no error messages.
